After you have brought down the shield to Clanker's lab and turned in the quest, when you go back and talk to Dark Shade, the guy who gave you the quest, one more time, he'll inform you that they have put Clanker's body together and reanimated it. There is not enough time for him to go and do very much anywhere else. Maybe he was out when our heroes brought down the shield and he was killed later by Archibald's or Tolberti's gang.The second amulet can be found in a chest in the School of Sorcery. It would have been better if it had been placed somewhere where a light party would have found it, maybe Watchtower 5.
