I agree that the way that skills are advanced is one of the major differences. When I play a RPG I want to plan the development of my characters. It is a strategic element, and it makes you feel that you're in control, instead of just wandering around in the vast unknown. I do not want to replace this with the need to think at every single action: oh wait, let's use the bow instead of magic or else this character will never get better with bows. That may be more realistic, but it makes a lesser game IMHO. Or at least for a fundamentally different gaming experience, one that I'm not looking for.
