You should have used the 1.3a patch, not the 1.3 and 1.3 to 1.3a patches. Where did you get the 1.3 patch? We tooki it down to avoid confusion. The only problem is that the second patch overwrites Patchwise.log, making it impossible to read the original messages. However, based on the messages you posted about the skipped files, it looks like you really applied the 1.3a patch (not the 1.3 patch) and then the 1.3 to 1.3a patch. No harm done.
