3 locks, 2 keys ... suggestions?

    You probably missed a chest.

    in one of the entrance barrows, the chest is not on ground level, but on a ledge.
    Look carefully at an east wall to find the elevator to get there.

keys disappearing

    Afaik other keys you find don't disappear (even 2 that are needed one time only)
