I had my doubts too but it seems that your reputation in Stone City does not suffer in any way after you enter the treasury and kill all the guards (including those walking elsewhere in the town). Of course you better not kill any of the peaceful townsfolk while doing that. And you know what?! Walking through those narrow passageways in Stone City is MUCH easier after that. Those obnoxious pinkish dwarven Commanders that love to stand in your way and ignore your 'Y'ells are gone. I for one value that more than the treasure.
