Though occasionally, when I am completing the Trumpet of Gryphonheart quest, I attack both sides (Elves and Erathians) in order to "prove my point" to both sides (I sometimes do this when I am planning on going the Light Path, as well). Occasionally I will have to run back to the temple to get healed. When that happens, a few Erathian troops (I think they are referred to as "conscripts", etc.) stray into the area where the trees are. Sometimes the trees get killed in the process. But I generally avoid trying to harm the trees. If I do dark path, I will deliberately lure the soldiers in among the trees.
