(1) Visiting the obelisks isn't necessary in MM7. If you know where to go and when then you can go for the reward immediately. The flower appears in the circle every day, obelisks or not.
(2) Are you on the right place? The "circle of stones" is the circle of *small* stones on the island where you have found the AGI + SPD altar. The "megaliths" are a wrong place.
(3) The flower appears in the circle only for a short period of time, about 1 game hour. You'd better be at the circle before the midnight and wait.
